You should make notes about where it seems that another argument is referred to and/or relied on. Be careful to distinguish between the author's argument and an argument the author may be criticizing. Moreover, philosophers will forward arguments against their own position and then set out to defeat those arguments. This helps demonstrate the author has seriously considered objections, and her ability to convincingly overcome an objection that threatens her position persuades readers that her position is well fortified. Thus, you also need to distinguish these counter arguments from the author's own position.
